I first use the major players (expedia, hotels.com) to see what deals that they are offering and then I go straight to the airline websites to see if they have a better price. I personally prefer dealing with the airline directly as it allows me more flexibility if I have to make travel changes.  Although I think hotels.com now allows you to make travel changes at no charge.

Also, a great site to use for comparing airline fares directly is kayak.com.
