What is the best way to design your internal links architecture so that it would be search engine optimized?

No 1 Rule - BE CONSISTENT!!!  ALL or none www. and such...

Add your sitemap to Google Webmaster tools too that way Google know where all your pages are...

1) Make sure your links are text-based

2) Link with the targeted keywords, for example, if you're targeting "Web Design Albany", try to link something like "Web Design in Albany" or "Albany Web Design", not just "web design".

3) Make sure search engine crawlers can access your links (no javascripts!)

4) Link in body portion of the website--Google pays less attention to links within your header/footer, which repeat on every single page

5) finally, link different targeted keywords to the same page. Have variety of keywords, it should have boost in rankings. Examples would be "Albany Web Design", "Albany Site Design", "Web design in Albany NY' etc.
