Hi guys,
does having a CNAME like store.mydomain.com effect your www.mydomain.com `s rankings in google?
which one should you promote? does it have a negative effect on SEO?

I can`t imagine why.  Certainly Google could access the DNS data, but what relevance would that be?  No keywords or metadata or related content.

I have not seen that to be a factor - it`s more about site trustworthiness, content, age, bot friendliness and things like that. Google wants their searchers to have a good user experience when clicking on a link for information, so the better the unique (not stolen or copied) content on your site, the more they will like you.
